Did Shinji end up with Asuka?
Shinji and Asuka have a complicated relationship, but as the final scenes of this movie express, it couldn't easily be described as 'loving. ' Therefore, in the original version of Neon Genesis Evangelion, Shinji doesn't exactly 'end up with' anyone.
In the final scene of the the film, Asuka and Shinji are alone in the post-apocalyptic wasteland. For unknown reasons, Shinji strangles her, but stops when she strokes his cheek. Their relationship is left on an inconclusive note.
Her feelings of inferiority are preserved, and she tries to overcompensate, as she is especially violent in the earlier chapters of the series, but mellows out eventually. She and Shinji eventually realize their feelings and declare their feelings for one another, and by the ending are adjusting to being a couple.
Here, Shinji ends up with Mari Illustrious Makinami, a new pilot introduced specifically for the remakes. Now, that might sound disappointing for fans of the original 90s anime. However, Hideaki Anno, creator of the original series, also created this remake.
5 Kaworu And Shinji's Love Was Too Good To Last
It's too good to be true. Kaworu is Tabris, the 17th Angel, and a human incarnation of Adam.
While there is ample evidence for the mutual attraction between Shinji and Asuka, Shinji's feelings towards Rei (or Kaworu) are far more ambiguous. Though the two develop a friendship, Shinji later claims to be "scared" of Rei after discovering her true nature.
Distraught over the intense emotional and psychological weight of having to fight to protect humanity from invading aliens, Shinji pleads to Asuka for help. As he jostles her comatose body, he accidentally causes her to turn over, opening the front of her gown and giving him a clear look at her exposed breasts.
Shinji might have believed, for a time, that nobody was coming back and he was doomed to be alone, so finding Asuka on the beach would come as a surprise because it would have proven him wrong. This could also explain why he decided to choke her - to find out if she was real.
Strangely, it's the character that's new to the rebuild series that Shinji ends up with at the conclusion of the new cinematic version of Evangelion: Mari Makinami.
Shinji believes Asuka's lie that her kiss was just to relieve boredom, but once again in Ep. 22 we find it meant a lot more. This is a turning point in the series, in multiple ways.
Did Rei love Shinji?
Shinji's interactions with her are implied as the main reason of her change; by the time of the battle with the Angel Armisael, it is strongly hinted that Rei is in love with Shinji. Shinji reciprocates this affection to some degree, but is unsure of what he feels for Rei and where their relationship is going.
During the process, the entry plug interior transforms and Asuka meets "her original", revealing that she is a member of the Shikinami series of clones.

Although Shinji openly states that he hates his father on more than one occasion and Gendo himself tries to avoid Shinji as much as possible, they don't actually hate each other. Rather, both Shinji and Gendo are deeply hurt people who need to come together as a family and heal their respective wounds.
Asuka is tormented by the fact that her mother rejected her so Shinji choking her is a reenactment for Asuka's sake, which was hinted that that's what she subconsciously desired from the first time it happened.

Finally, the story is over, and Shinji is allowed to live a normal, happy life free of Evas in the world he created. Back at the beach from End of Evangelion, Shinji and the world around him start literally breaking down, first into key animation, then layouts, and finally just a storyboard.
Asuka is openly infatuated with him, something he coolly and repeatedly deflects. A common interpretation is to see Kaji as Shinji's positive adult mirror, with Gendo as a more negative model. Similarly, Misato and Ritsuko are mirrors for Asuka, as are their respective relationships.
At the end of episode 24, Shinji is forced to kill Kaworu, who was revealed to be the final Angel. Despite being made to reunite with Lilith, thus wiping out humanity and making Angels the new dominant lifeform, Kaworu is moved to give his own life so that humanity—or rather, Shinji—can go on.
She develops a deep disgust with herself and suffers from separation anxiety.
And during End of Evangelion she has a major breakthrough that causes her to truly feel empowered and as confident as she had always pretended to be. Her faked strength becomes actual strength. Then she's killed. It makes sense that Asuka would return to human form, as her sense of self was so intense.

Shinji and Rei are biologically half-siblings since they share their mother (with a different biological father), and while Gendo has no biological relationship with Rei, she's his step-daughter since she's his wife's daughter.
Later on, however, in chapter 75 of the manga, Shinji admits that he was “attracted to” Kaworu all along, even though “a guy shouldn't like another guy like that.”
asuka is louder, more abrasive, and more unavoidably bitter than the seemingly meek, soft-willed shinji, but that's not abuse. asuka calls shinji stupid, but that's not abuse.
